
The attacking batsman was hurt during a fielding session three days before his team's opening match against Pakistan.
"Yuvraj has fractured a finger in his right hand and has been ruled out for six weeks," the Indian cricket board (BCCI) said in a statement.
Yuvraj has been replaced by Virat Kohli in the South African tournament.
He has scored 7,098 runs and bagged 76 wickets in one-day internationals.
India begin their Champions Trophy campaign on Saturday against Twenty20 champions Pakistan at Centurion.
Defending champions Australia and former winners West Indies are the other teams in the group.
India, one of the favourites to win the eight-team tournament, have already lost opening batsman Virender Sehwag (shoulder) and pace bowler Zaheer Khan to injury. There are fitness concerns about opener Gautam Gambhir, who has a groin strain.
Last Friday Pakistan captain Younis Khan fractured a finger on his right hand while attempting a catch in the slips during a warm-up game against the West Indies and is battling to be ready to face the Indians.
